Well Humanity Fuck Yea, is everything that TCB is against.

And what better kind of HFY! than the kind where humans win by maintaining the high ground, or through the positive and laudable traits of our species?

Agreed. All this "humanity genocides ponies instead of the other way around" stuff bothers me.

I already have 25 events planned out, each with a paragraph of description about it already written, it's kinda to late for me to change the fic, if it makes you feel better, the TCB ponies don't die, just get taken down from the position of dominant race in Equestria, with major loss.
EDIT: If anyone wants, I could post what I have of the plot structure so far (fair warning its over a page long) and you could offer some suggestions about what I could tweak to make it more moral.

The point however is that CB is just a scapegoat for the fantasies of another HFY fic. That CB allows an exuse of "evil ponies" for you guys to sick human reapers and screw over. In a flimsy attempt to justify what is basically the opposite of CB.

Hell, it is CB just instead of humans being the badguys you are making it "evil ponies". How in the hell is this supposed to be different from CB? becuase it came first?

Because in the other people's fics here, they don't do the whole kill all ponies, and I've decided that the ponies survive the war with the Imperium and get bloodied. So it's not genocide, and even then, it's humanity avenging itself, rather different then killing another species because "lol superior then you!".

Would you get off your moral high-horse? The CB ponies deserve to lose. I agree with everybody saying that geno/xenocide of CB ponies isn't the answer, but this isn't an ''excuse'' to write a HFY fic, HFY happens to be the solution that people commonly choose to deal with the steaming pile of shit that is CB.

1. On the planet Terra, a portal to Equestria is found in the city half of the planet.
A random portal opens up Between TCB Equestria and the hive city on Terra, ponies (mane 6) and imperials (OC squad of main characters) go to investigate, ponies find Imperial earth hard to be in due to lack of magic in the area.
2. Ponies are confused and have a group meeting.
Twilight complains about the lack of magic in the area, Applejack complains at the lack of a farm or dirt anywhere, Rainbow Dash complains about lack of flying room in the cramped hive, Rarity complains about the humans awful fashion sense, Fluttershy is scared that the animals she meet are hostile to her, Pinkie Pie tries to make the best of things, though she accidentally complains about the lack of of fun the people she sees are (not) having.
3. Humans have a group meeting about it.
More hateful parts of the Imperium wish to kill the xenos for the crime of not being human, and how everything else they meet that doesn't resemble Terran Life is hostile to the imperium, other members know of the horse species, and how the Equestrians resemble them, and how useful the Equestrians can be, just like Ogryns, Navigators, etc.
4. Ponies and humans interact with each other.
Ponies start leaving the portal, interacting with the imperials, most ponies note the fact that the places magic feels, weaker and more hostile than Equestria, ponies are also weaker in 40k verse then MlP-verse, humans are confused about how carefree the ponies are, and how they react weirdly to things like large scale (by 40k standards) wars. High lords discuss how the ponies can help the imperium, talk about how the ponies seem un-naturally resistant to corruption is their major strength.
5. Magic portal starts expanding, realising warp energy that mutates everyone without full NBC gear who comes in contact with it.
The hive inhabitants near the portal start to violently mutate, the Arbiters/guard and Psyker experts stand near the area, arbiters and guard want to attack, the inquisition warns them that if they enter the area they will begin to mutate violently, eventually they try NBC gear and find that the armor prevents mutation, the arbiters manage to quell the riots, much to the nearby surviving ponies horror.
6. Celestia comes out of Equestria explaining how she can’t stop it.
Celestia has a meeting with the high lords of Terra, talking about how the Magical energies in Equestria, are closer connected to the land then the warp is to the Imperial space, thus making the energies spill out much stronger into Terra, which the warp then corrupts, making it like a miniature warp storm, causing mass mutation to all exposed to it.
7. High lord of Terra says they will find a way to stop it.
High lords talk about how in imperial space this is infact not that rare of a occurrence the 40k world, and how they can simply make some minor psyker fuckery to stop the expansion of magic.
8. Celestia offers to transform the humans into ponies to save them.
Celestia talks about how the ponies are much more resistant to warp tides, since they were slowly exposed over the course of thousand years to weak chaos magic and natural resistance, making the all but immune to physical corruption, and how they have old factories in their land which the turned a species that resembles the humans into ponies, as this is how the ponies gained a large chunk of their species, humans were dying due to discords corruption, and the princesses offered the humans salvation by turning into ponies.
9. High lords declines the offer.
The high lords say how they’re empire is all about humans, and how turning into another species would be a insult to everything they stand for.
10. Celestia goes off rant of how humans are evil and war like, and if they don’t take the offer, they will all die in vain.
Celestia, in further trying to convince the High lords to accept her offer, accidentally mentions that she had to force humans to transform into ponies, with the large increase of pony population the magic in Equestria increased, making it like the state it is. Celestia says how she learned the way of the humans from her world, and how they waged war against each other,
11. The High lords is offended by the offer.
The High lords is shocked by how Celestia, the person they thought was nice and caring, destroyed her worlds humans, disgusted the High lords say no, and say they don’t want to see Celestia until they have made a decision about her moral choices.
12. They leave on a sour note.
Both sides now leave, with hatred of each other being their main thoughts, Celestia thinking “If the humans won’t accept salvation and friendship, then she will force them too, like before”
13. The next day imperial psykers and inquisitors come by the edge of the portal and try to fix it
The imperium does have experience with chaos outbreaks in the past, this one was a much more important one, so they decide to use high grade beta psykers to force back the tide of magic back into the portal, then use some tech to block out the magic, the portal may or may not close due to this.
14. Equestrian guards come by the area
The Equestrian military (lead by Shining armor and the sisters) comes by, saying how Celestia is sorry for causing an outburst with the high lords and that they want to say their last goodbyes to the humans, and maybe try to help them out with closing the portal, with them dragging it back from the other side, humans agree for the moment.
15. Inquisitor goes by to investigate the Equestrians.
Inquisitor uses tech to become invisible, and eavesdrop on the ponies, he hears their plan to instead of force the magic flow into Terra, which will expand the portal, which will give Celestia leverage to get the high lords to accept her offer, the inquisitor runs back and warns the others, little knowing that the Princesses are reading his mind.
16. Equestrian guards attack the people, claiming the humans to be “disgusting ape creatures who can’t take a offer of peace when they see it” and thus need to be forced to join”.
Before a inquisitor can vox for help, the ponies start attacking them, the battle is much more even due to the Ponies having less magic to use then in Equestria.
17. Most of the imperial team is killed/ponified, but not before they manage to alert the higher ups of what happened.
Ponies, even with the magical handy-cap still manage to beat the imperial forces, but the last inquisitor manages to vox the attack to the arbiters, who give the word to the marines and guard.
18. Large amounts of imperial guard, space marines , and sisters of battle (guard have sealed armor, and SM/SoB are all wearing helmets to protect from magical radiation) go in to take back the area from the ponies.
The guard, marines, and sisters of battle forces come into the area, to find Celestia opening the portal, with haste they begin their assault on the Equestrian forces, who all equiped with mostly ponyfication potion devices and spears.
19. Ponies get overwhelmed by sheer force of numbers.
After a rather quick battle, the Equestrian forces takes major loses, while Shining armor and the princesses manage to escape the onslaught, the mutated/ponyifed humans are mercy killed.
20. Psyker manage to stop the magical barrier and reduce it enough to get to the other side of the portal, which is on the other side of the continent from Canterlot (near Appleloosa).
The imperial psykers, now with armed guards, begin to push back the magical effects of the barrier, but they soon come into the Princesses, who are amplified by Equestrias magical radiation, and she manages to not only push the magical radiation forward, but increase it’s power, mutating several guardsmen, but eventually the God Emperor boosts the psykers with his own psychic power, turning the tide of the mental battle, pushing the magical radiation back into Equestria, armed forces begin to invade Equestria, the portal starts around Appleloosa.
21. The battle of Appleloosa happens, Applejack dies
Imperial space marines, the guardsmen, and sisters of battle, all come in through the gate, a few miles off from the town of Appleloosa, they see the princesses and shining armor riding away by carriage, the psyker manage to push the magical field even back weakening the nearby ponies, making them more “realistic in strength, the Cutie Mark Crusaders joined Applebloom, who was with her sisters Applejack, who was visiting family at the time, lose Scootaloo and AJ runs off to find her, since the other Crusaders are far too weak due to the sudden decrease of magic in the area, she runs imperial forces near the edge of the town, she questions them about how they got through the magical barrier without dying due to magical radiation, the Imperial side yells at her that her Princess is trying to turn humanity into ponies, Applejack asks why this is a bad thing, insulting the leader of the imperial forces in the process, causing him to order the attack, Applejack flees to the town. She tries to get the town to help defend by no one believe that “Filthy apes” can get through the barrier, until Scootaloo comes running, screaming about armored giants with boxy dragons on their arms, cue space marines coming in the battle, Cutie mark crusaders run to train for evac, while other ponies try to stand and fight, applejack tries to rope a dreadnought by the power claw, he pulls her in by the rope, he mauls her with his claw. Appleloosa is lost to imperial forces, who continue to unwind the magical barrier.
22. Remaining mane 6 have meeting with the Princesses
The mane 5 have a council with Celestia and ask how and why the humans are attacking, Celestia and Luna say that the war like beasts attack due to their hatred of everything the Equestria stands for, and they somehow managed to avert the magic from the lands. They ask how the humans they meet could really be this bad, Celestia tells them how Equestria was once populated by humans, and how they always waged war with each other, no matter who else got hurt, and once discord came along, she had to try to help them, so she turned them into ponies, if not to save the humans from themselves, then to weaken Discord by removing the species that caused the most strife from the lands, the mane 5 wonder if they could have done anything to stop the war, Celestia says that it’s the humans fault for being naturally evil, mane 5 agree due to grief of losing their friend in the fight.
23. Shining armor gets the guards ready for the fighting.
Shining armor stands at the other outskirts of Appleloosa, watching the town burn, he prepares his troops to attack the imperial side the moment they come, one asks why they don’t simply magically bomb the area, he tells them that it would be far weaker due to their being less magical energy and the attack would mostly disperse before it hits the town, so they have to wait for the army to come to them first.
24. The Imperials engage the Equestiran army head on.
The marines, now done burning down all of appleloosa, go on to continue their march across Equestria, until they run into the guards. Which still stand in a heavily magic full area. The imperials still engage in combat. The battle is mostly in the favour of the Equestrians, with shining armor managing to defend most of his troops with a personal shield spell cast on all his troops, making all but the hardest hits do nothing. Before long the magic starts to fade away from the area, dramatically weakening the unicorns magic, the pegasis flight speed, and the Earth ponies strengh, allowing for the Imperial side to slaughter them all, Shining armor manages to escape with a few guards.
25. The imperial set up base in the wastes of appleloosa.
The imperium of man starts building up defensive barracks in the area, and start planning out a real assault. They wonder which way they're supposed to go. Until they find they see the train leaving the area, which gives away the area of the rest of the city. A inquisitor asks the commander if they want to interrogate the survivers.

I managed to get to point three.

Ponys are not human or abhuman in any way.

No, but they are ab-horses! And the Imperium is ok with all the Rough Rider alien quadrupeds, ponies are much more useful then those.

I was thinking of all/pro human groups with magic/magic like powers, the Imperium came first to my mind.

Well the Alin from Rise of Legends have magic, Cuotl technology is so advanced its considered like magic, and the Vinci have working anti magic. I suppose they could do it, and without resorting to genocide.

Agreed! Imperium of Man is the LEAST sympathetic human faction to confront the hypocritical genocidal ponies.
Can’t really see any ethical difference between IoM and Conversion Ponies.

Warmachine has three human factions, one American, one Russian, and one that's a Church Militant, basically. The most 'big bad' faction is Cryx, which are the mechanical liches mentioned. They also have the Retribution of Scyrah, who are extremist bigot elves, and a mercenary faction. Then there's Hordes, which is in the same world but the armies use beasts instead of mechs and less tech in general. Hordes include a disembodied parsitic dragons' servitors (very gribbly), various trolls banded together, the sadomasochistic imperialistic Skorne, and druids. There's also 'minions' who are the Hordes equivalent of mercs, and are comprised of mad doctor pig-men, cajun witch-doctor gatormen, and a small selection of other races.

Iron Kingdoms is fucking awesome. Just slightly less so than Warhammer Fantasy/40k
