Yes, ponies have proven to be xenophobic at times, especially in large numbers. This is somewhat reasonable; ponies are social herd animals, and things that come from outside the accepted herd would be alarming. The point of my idea isn't so much "ponies can be xenophobic" though as "both humans and ponies can be extremists, but most are not". Both humans and ponies would have isolated groups that carried through with a Conversion Bureau-type plan, but the majority of both species would be horrified that anyone could do such a thing and would look to a better solution.

A potential ending would be Equestria reversing the damage done to Earth at great cost to themselves, but this is iffy: see my next point.

My main concern is portraying both species as largely sympathetic, without either one coming off as preachy or morally superior. I don't want this to be a "PONIES ARE AWESOME" fic, but I equally don't want it to be a "PONIES ARE EVIL" fic. What I'd really like is for it to become a "FRIENDSHIP IS MAGIC" fic.

Yea, being fair to both species is what I would have liked in the original fic, I only talked about ponies xenophobia since we all agreed that humans aren't bastards, but are flawed.

Now the the bees are five feet long and shoot acid that melts tank armor. All venomous creatures are now double so for equestrian wildlife.

Worst of all even the humans seem to be getting in on the rejection, and have mysteriously began working together even though some groups had absolutely hated one another.

No, every fandom isn't like yours. You don't see Twilek forced transformation fics, nor is C3PO in every single crossover pic thread knowyourmeme page. If I were a fan I'd probably be more annoyed that there's too much 40k 'round these parts, and it's not nearly as bad as ponycrap.

Honestly, if you want to do a CB revenge fic, it should focus on why everyone's so out of character. Applejack I can buy being a bit xenophobic, and I can't get in Pinkie's headspace so maybe, but Rarity and Twilight are far too curious to destroy an entire species, Fluttershy would only do it if she was absolutely convinced it would prevent something worse and it would be tearing her up inside even so, and Rainbow Dash is, as I said, fairly quick to sympathize with another species' viewpoint.

So if you want to do CB revengefic, play that up. Try to deal with and destroy whatever's forcing them out of character. That would be far more creative and entertaining than simply "Dey allz die 'cuz de impeerils murderz 'em!"

That's not the only episode, their is "Briddle Gossip", and racist sub-text in "Dragon Quest". Despite only meeting three dragons in their entire life, one being nice, another just sort of un-knowingly caused problems, and only the 3rd was evil in some way, yet they still called dragons "Brutish monsters", it also adds to the fact that the village had literally no books on dragons, so yea, and the only thing that forced the mane 6 to be out of character was the author, and while I'm all for assassinating blaze, I'm sure as hell the Government isn't.

See the difference is when some people made a thread about first person shooting ponies the first place, no brony raised to the bait and started a bitch thread and then started a Ponies hurricaning america back to the stone age.

I have to say I like this a lot better than The Dark Gods' idea despite being a bit of a 40Kphile, because a righteous Optimus Prime asskicking delivered to those who are morally fucked-up is the best asskicking. That said, deconstruction/subversion is usually the better option compared to revenge fanfics even if Optimus Prime is involved, so...
